How do I turn my logo into a rubber stamp?

Four things have to happen to a logo before it works as a stamp, and doing them by hand is where most people give up. The background has to go, the artwork has to become one colour, it has to sit inside a border at the right proportion, and the whole thing has to export with transparency intact. A PNG that is already transparent gives the cleanest result because nothing has to be guessed. A JPEG works too, which is the common case, since a JPEG cannot carry transparency and is exactly why the white box appears.
Will the logo still be readable at stamp size?
A logo with fine detail or thin lettering loses it at 40mm, the same way it would on a real rubber die. The preview is at true size for that reason, so you can see it before you pay rather than after.
Can I use my company logo legally?
If the logo is yours or you are authorised to use it, yes. The tool generates artwork and claims nothing over the logo you supplied. It must not be used to reproduce a seal you have no authority to issue, which the terms set out.
